Hi,
Recently a large online newspaper has linked to us using one of my 301 redirects rather than the real url - guess because the real url is fairly long!
Will I still get the same benefits in terms of SEO?

There are various arguments of the strength of the 301 redirects for link juice purposes, but most SEOs agree that they still pass some link value, but whether they pass the anchor text value is debatable.

The link value should indeed be transfered/redirected. Google themselves advise on using 301s to permanently redirect URLs.
On anchor text...harder to say. From what we see, Google can certainly still 'read' the anchor text from the original referrer, through the redirect, to the ultimate destination. We see this in our referring data in Google Webmaster tools where the anchor text shows up for a bit.ly or other URL-shortening redirect to our site. Whether Google chooses to 'count' the text I don't know. But I would assume so - why wouldn't they?
