I’m a little over my head with the technical side of this one. Any help would really be appreciated.
We’re starting with dotMailer and need to get set up with a custom ‘from address’. We have been advised that if we choose our domain, we will have to point our server to the companies. They suggested that a better solution would be to make up a new domain for the emails to come from.
I am unclear about the whole process.
What is the downside of pointing our server at there’s?
Would it affect our regular emails (is there a chance that ESPs could mark our regular emails as spam, if they are coming from the same server as an email marketing email… even if the email marketing is all opt-in)?

You won't get marked as spam or blacklisted if you ensure all marketing is opt-in. There are some risks - for example it is possible that a subscriber could opt-in, then opt-out of emails sent via Dotmailer, but could continue to receive emails through other channels. Many users don't realise they only unsubscribed from a list, not from all communication from your company.
As for the domain issue:
Dotmailer sell custom domains as a service upgrade. They create a near-clone of your domain name and set up unique DNS records and CNAME entries for this new domain. They then use that to send your email. I don't really get the point of this...maybe somebody more technically minded can advise.
In my opinion it makes more sense to add a CNAME entry to your DNS yourself. Something like email.myURL.com is usual. I do this and it hasn't caused any problems...again, it would be great if someone could give us a full warts and all technical review.
